In order to preserve attorney/client privilege i will spare all the details and skip to the general question: How does a citizen file a civil rights complaint against a law enforcement agent? Do you file a complaint with the local district attorney? What agency or avenues does the average citizen have recourse to when a civil right law has been broken by a law enforcement officer concerning said average citizen? Where does one go to lodge such a complaint?

That depends. Was the officers action just improper or was there really a civil rights violation? Most people will confuse the concept of a "civil rights" violation with an officer's improper actions. Not all acts of unprofessionalism or even unlawful behavior will rise to the level of a civil rights violation. If the action is insignificant then report to the agencies with authority over the officer. If it was a civil rights violation, then notify the FBI. Hope that helps.
